After the Collapse of the United Nations, the Insitute is now stuck between a rock and a hard place. And since they're stuck in Japan... They can't escape easily, especially the Protectorate Bootlickers and the Great Horde waiting for them to screw up...

Hence, they choose to be under a Protectorate under the Harbingers of Murakami. And thankfully, due to their Leader having a very good relationship with Murakami Takara, they can be certain that they are safe...

However, If the Echoes of Defiance took down the Great Horde or Protectorates... They can conduct an immediate escape and join the Defiance Forces.

They're spared from the attacks by the Hollowed Veil, especially the Great Horde's Undead Leader wanted to make her his mindless servant and personal breeder. Which also serves as a way to sow discord.

Supreme Priestess Takara loves Zheng like a sister, and she'd be more than willing to protect her from any threats, even the Undead General Fei who wants her for all the wrong reasons.

While both Protectorate and Insitute have a neutral relationship... Zheng sees them as Disgraceful Bootlickers, preferring a just war over an unjust peace, while Kiran just sees her hypocrite for not accepting peace, even an unjust one.
