Rouge was talking to Eggman from a computer in the Eclipse Cannon control room.

Rouge: Looks like your boys really goofed, didn't they, Doc?

Eggman: None of your business.

Rouge: Fine. Let's launch the counterattack. How about giving me the password for the colony?

Eggman: M-A-R-I-A, Maria. That's the magic word. Meanwhile, I'll be standing by at Crazy Gadget.

Eggman hung up.

Rouge: Huh. Fooling that old fool oughta be a snap. All right, let's start hacking.

She started to type the code.

Rouge: Maria. M-A-R-I-A. Let's see what pops up here. Come on, come on.

A bunch of stuff popped up on the computer.

Rouge: Ah, here we are. Project: Shadow top secret. Sounds exciting.

She read through the files.

Rouge: "The Ultimate Creature Development Project." Sure sounds juicy to me.

Her look became one of surprise.

Rouge: Shadow? Sealed off? But how? If that's true, then who's he?

With Chris.

Chris was sitting against the wall with Shadow and Y/n looking out the window and saw the space shuttle Team Sonic was on approaching the Ark.

Shadow: Here comes your friend.

Chris: Huh. You mean Sonic?

Y/n: I'll bet he's with his little Posse. Took them long enough.

Shadow: He'd be a fool to challenge me.

Y/n: As well as his Galling Gang.

Chris: You're the fools, not Sonic!

Shadow: You'll see I'm right. This is one fight your friend cannot win.

Y/n: I'd grab a seat so I don't miss the good part if I were you, Chris.

With Team Sonic.

As they got closer, they saw the guns that the Ark had for defense.

Tails: I'll bet they're watching us in there.

Sonic: You just take it slow and steady.

Suddenly, Knuckles felt the power of the Master Emerald.

Knuckles: Huh? Hurry it up!

Knuckles got up to the piloting row and messed with the controls so the ship couldn't fly straight.

Tails: Knuckles! What's the matter with you?

Knuckles: The Master Emerald! It's nearby. I can feel it!

Amy: Knuckles! Let go of the wheel!

Knuckles flew them in fast and lasers shot at them which they were able to avoid but it made a bumpy ride.

Mr. Tanaka: Here comes my breakfast.

Sonic: All right. Calm down, will you? We're going to the same place anyway!

Knuckles: Master Emerald, here I come!

They crashed and that sounded an alarm.

Man on PA: Intruder alert, sector M14! Intruder alert, sector M14!

Rouge: I wonder who that could be.

With Knuckles.

He punched and destroyed a door to a room that had the Master Emerald in the center of it with four bridges leading to it. Knuckles jumped on a bridge and ran to the Master Emerald, but Rouge stepped in his way.

Rouge: Uh-uh. This area's off limits, slugger.

Knuckles: I want that Master Emerald!

Rouge: Sorry, guy.

Rouge started off with offense and leaving Knuckles on defense, but Knuckles made a counterattack which Rouge dodged.

Rouge: Now that's no way to treat a lady. Didn't you ever learn any manners?

Knuckles: I've got manners, but you're no lady! And Y/n once told me that even though I shouldn't hit a woman, I shouldn't be afraid to smack a bit-

Rouge: Yeah, yeah, I heard it from him.

Knuckles threw more punches until Rouge lost her footing and nearly fell off the bridge, but Knuckles caught her.

Knuckles: I've got ya!

Knuckles pulled her up and when he did, Rouge pulled her hand away.

Rouge: Get your hands off me!

Knuckles: Hey, if it weren't for me, you would have fallen on your head!

Rouge: Ha! Were you really trying to save me, or were you just trying to be fresh? I wonder.

Knuckles: You're crazy! What do you mean, "fresh"? Talk about ungrateful!

Rouge: Whatever. Have it your way if it makes you happy.

Knuckles: What?

Rouge walked password him.

Rouge: See ya!

Knuckles: What about the Emerald?

Rouge: Emerald? Take it. It's yours.

Knuckles: What kind of game are you playing anyway? And what's this about Y/n joining Eggman?

Rouge: (Thinking: Geez, he really didn't tell any of them.)

Knuckles: Ugh! Even for a bat, you're batty.

Knuckles took the Master Emerald and ran off with it.

Rouge: That's my cue to get out of here.

With the rest of the team.

They were walking around the Ark in X-Cyclone mode in darkness.

Amy: Sure is a lonely place.

Mr. Tanaka: I suspect that no one has been here since the accident occurred 50 years ago.

Sonic: We have a big problem. How do we destroy that weapon when we find it?

Tails: Here. Why not give this a try?

Tails gave Sonic the fake Chaos Emerald.

Sonic: A Chaos Emerald?

Tails: Well, it's not a real one. I made a copy to help power the X-Tornado. It doesn't have the same power as a real Chaos Emerald, but if we put it in with a real one, it might cause some kind of reaction and mess up the whole system!

Sonic: Okay! If this little baby does the trick, it'll be goodbye, Eclipse Cannon!

When they walked to the center of a room, Sonic and Tails heard a crash from the back.

Sonic: Hey, what's that?

He saw Amy caught by a claw grabber.

Sonic: Amy!

Suddenly, a lights came on.

???: Let's shed some light on things!

Eggman along with Decoe and Bocoe were in the Egg-carrier which was attached to the claw that was holding Amy.

Eggman: I will set your friend free under one condition. Give me the Emerald and I'll give you the girl.

Sonic: Let's see. Gimme a minute to think it over.

Amy: What do you mean, "think it over"?

Eggman: Well, perhaps this might make you think faster!

The claw tightened it's grip on Amy.

Amy: Sonic!

Sonic got down from the X-Cyclone with the fake Emerald.

Sonic: It's a deal.

Eggman: Place the Emerald in the center of that circle.

Sonic walked to the circle.

Sonic: Guess it's just like that old saying, "Easy come, easy go."

He placed the Emerald down.

Sonic: Oh, well.

A big class container trapped Sonic and had the Emerald with it.

Eggman: Prepare to be blown into space, my little blue friend!

Tails: No, wait! What if I promise to give you a real Chaos Emerald?

Eggman: What's that? You mean to tell me that Chaos Emerald is a counterfeit?

Tails: Er...

Eggman: I shall make Sonic pay for your deception, you crafty creep!

Amy: You let Sonic go right now!

Sonic: Hey, it's okay.

Amy: Sonic.

Sonic looked at Tails.

Sonic: You're in charge, pal, all right?

Eggman: Now, Sonic, it's time to say goodbye!

Sonic in his class pod launched down.

Amy: Sonic, no!

The claw let go of Amy and saw Sonic's pod float through space.

Amy: He's gone.

Sonic's pod exploded.

Amy: Sonic!

Chris, Shadow, and Y/n were watching what happened from the window room.

Shadow: Your friend could not save himself.

Chris: Huh? You mean Sonic was in there?

Shadow: Yes, I'm afraid he was. Perhaps Sonic was not the great hero you thought him to be.

Y/n: A rather unfortunate turn of events.

Chris: You're wrong. It can't be true.

Y/n: Look, kid, it's time to smell the roses. Speaking of roses, I believe Robotnik might need my help with one soon.

Y/n ran out of the room and Chris followed after him.

Back with the gang.

Amy: He's gone.

She started to sob.

Eggman: Quit your blubbering and hand over that Emerald! I can't sit here all day waiting for your crocodile tears to dry.

Tails: I won't let you down, Sonic. I'll never give him what he wants. I'll be strong! I won't let myself run away this time! Amy, Mr. Tanaka, stay out o' the way!

Mr. Tanaka: Amy, follow me!

They were about to run off but they were stopped by a Chaos Whip and saw Y/n leaning against the wall with his arms crossed.

Y/n: Going somewhere?

Amy: Y/n.

Y/n: It's surprising how you were able to heal everything I did to you back on Prison Island in just two days.

Amy: Well, it turns out you left some of that healing ointment you and Cream made and that's how I fixed these. So, I guess that was the one thing you were good for.

Y/n: Way more things than you, Rose.

Amy: I'll make sure you and your bozo boss pay for what you did!

She pulled out her hammer.

Y/n: If you miss Sonic, then don't worry (got his whips ready) your right behind him.

Eggman: You've tried my patience for far too long! You asked for it!

With Chris.

Chris was running through the halls of the Ark.

Chris: He's wrong! Sonic wasn't in there! He couldn't be! It's not true. It's not true!

With Knuckles.

He was running with the Master Emerald until a yellow portal opened and Sonic came out of it and fell to the floor.

Knuckles: Sonic!

Knuckles put the Master Emerald down and ran to Sonic.

Knuckles: Hey! Are you all right?

Sonic began to get up and groan.

Sonic: I'm okay. I wanna try something.

He opened his palm which had the fake Emerald in it.

Flashback.

Sonic was in that pod with the fake Emerald in it.

Sonic: Now, let's see if this works. Chaos Control!

The Emerald began to glow.

Back to present.

Sonic: This may be a fake, but it works!

Knuckles: You gonna tell me what's going on or not?

Sonic: Yeah, I will, but first things first. I need you to keep an eye on Tails and the others.

Knuckles: Okay.

Sonic: Great, and while you're doing that, I'm gonna put this guy to the ultimate test!

With Rouge.

Rouge was back in the control room talking to Topaz.

Rouge: Now don't you worry your pretty little head, Topaz. I'm copying all the data as we speak.

Topaz: Just be sure that you get every bit of information. Don't leave anything behind, Rouge. We need to know all we can.

Rouge got a PC disk that had all the info on it.

Rouge: I got it all, honey, and it looks like there's plenty of it! Even that dope Eggman doesn't know the whole story. And it's quite a story!

Topaz: You'd better hurry up and get out of there.

Cream tugged on Topaz's pants.

Topaz: Someone wants to talk to you.

She gave the walkie-talkie to Cream.

Cream: Rouge, is big brother with you? Is he safe?

Rouge: Calm down, sweetie. He's not with me right now, but he's safe.

Cream: Okay, thank you.

Cream gave the walkie-talkie back to Topaz.

Topaz: Have you got the Emeralds? We can analyze the data when you get back. After that, we can check out-

Shadow smashed Rouge's walkie-talkie with his foot like how Y/n smashs Bokkun's TVs.

Shadow: I suggest you keep your hands off those Chaos Emeralds. We wouldn't want them to fall into the wrong hands now, would we, Agent Rouge?

Rouge: Have you been spying on me? Aren't you the naughty little boy.

Shadow: You've been a government spy all this time.

Rouge: Uh-huh! Now that I have my hands on this hot little disk here, I think I'll make my exit, if you don't mind!

Shadow: I do mind, you phony!

Rouge: That's pretty funny coming from you.

Shadow: What do you mean by that? Are you implying that Faker thing Y/n does with me?

With the gang.

Amy and Y/n were in a fierce clash.

Amy: What's a matter? Don't feel like using that lightning attack?

Y/n: Using it against you last time was a mistake. A mistake I'll never make again.

Amy was about to smash down her hammer but Y/n destroyed it with a rapid flash of his Chaos Whips.

Amy: Uh-oh.

Y/n used one whip to tie Amy's hands together over her head.

Y/n: That's a good girl. Now to slip your dress down-

Amy: Wait, what are you doing?

Y/n: I'm gonna slip down the back of your dress and whip you repeatedly until your back is all beaten and bloody.

Amy: Oh, okay. That sounds a lot more terrifying and yet a lot less creepy.

Eggman: Boy, when I brought in a sadist, I brought in a sadist.

Tails: Tell me about it.

Eggman got closer to Y/n.

Eggman: All right, Y/n, get on with it.

Tails: Hang on, Amy!

Chaos talked in his whip from.

Chaos: Step in and I'll crush her wrist.

Mr. Tanaka kept a calm face.

Tails: How are you so calm about this, Mr. Tanaka?

Mr. Tanaka: Because I think Y/n is done with his little act.

Eggman: What?

Y/n smirked and used a Chaos Whip to send Eggman back, shocking everyone except Mr. Tanaka.

Y/n: Now, Tails!

Even though he was shocked, Tails ran the X-Cyclone to Eggman.

Tails: This is for Sonic!

Tails from that short distance shot Eggman with a laser and sent back the Egg-carrier and X-Cyclone, luckily Tails was able to get out of the X-Cyclone unharmed.

Amy: You're not hurt, are you, Tails?

Tails: It worked! I did it!

Mr. Tanaka: Mr. Y/n, kindly let Ms. Amy go.

Y/n: Certainly.

Y/n let Amy go.

Amy: Okay, what's going on? Why are you suddenly good again?

Y/n: We'll talk about this later.

Eggman used his grabber to reach the X-Cyclone and take the Emerald.

Tails: Oh, no! Give that back to me!

Eggman took the Emerald and left in an elevator.

With Shadow and Rouge.

Rouge showed Shadow a newspaper article.

Rouge: According to this, the body of the original creature was sealed off 50 years ago.

Shadow: Yes, that's right. But that was the prototype. I was the very first creature created after that one.

Rouge: Ah, but it says here there were two capsules ejected from the Ark when the facility was shut down. Apparently, neither of them was ever found. And if those two capsules were never found, then how did you end up on Prison Island? I wonder. I have a feeling neither you, me, or Y/n are who we say we are.

Eggman contacted Shadow.

Eggman: (Over radio: Good news, Shadow! I've gotten hold of the Chaos Emeralds.)

Shadow: And?

Eggman: (Over radio: It appears one of our enemies is heading straight for the Eclipse Cannon! And it turns out Y/n is a traitorous hog! We have no time to waste. Prepare for takeoff immediately!)

The call ended and Shadow walked away.

Rouge: Come back! Don't you understand you're not the real Shadow? Everything in your memory is as unreal as you are!

Shadow stopped walking and turned to Rouge.

Shadow: If it is true that all of my memories are not my own, they are still all that I have. I will do what I must. I promised her.

He walked off.

With Knuckles.

While he was running with the Master Emerald, he saw Shadow running through a room that looked like a factory.

Knuckles: Ah! Him again! He must be going after Sonic!

???: Then Sonic's all right!

He turned and saw Chris was behind him.

Chris: Sonic... He's okay!

Mr. Tanaka ran towards them.

Mr. Tanaka: Master Chris, it is you!

Chris: Hi, Mr. Tanaka!

Mr. Tanaka hugged Chris and started crying.

Mr. Tanaka: Master Chris, are you all right?

Chris: Yeah, except I can't really breathe!

Amy and Tails went to Chris.

Tails: Is this for real, Chris?

Chris: What is?

Amy: Chris, was Y/n an undercover spy against Eggman or not?!

Chris: You told them, Mr. Tanaka.

Mr. Tanaka: Actually, Y/n was done with his act.

Chris: Then where is he?

Tails: He thought that since Sonic had a Chaos Emerald, even if it was a fake, he could have used Chaos Control to save himself from the explosion. So, Y/n went looking for Sonic.

With Sonic.

He was in that factory room moving on a conveyor belt.

???: What a surprise.

Shadow walked up behind Sonic.

Shadow: I could have sworn I saw you blown to bits just a short time ago.

Sonic jumped on to a different conveyor belt.

Sonic: Well, I guess I'm a lot tougher than I look. In fact, it's thanks to you I'm okay.

Shadow: I see. You caused Chaos Control with that phony Emerald there.

Sonic: Yup. I gotta run!

Sonic ran off but Shadow quickly caught up to him.

Shadow: I'm afraid I can't let you get away from me that easily, my friend. Now I demand to know who you are!

Sonic: Who, me? I'm just a guy with a need for speed! They call me Sonic the Hedgehog!

Shadow: Aw, yes! I can well understand your love of speed, Sonic. But now your high-speed Adventure must come to an end!

Y/n showed up.

Y/n: Don't think for even a second your leaving me and Chaos out of this.

With Eggman.

Decoe and Bocoe were setting up the Eclipse Cannon with Eggman.

Decoe: Eclipse Cannon is nearly ready to launch again, Dr. Eggman!

Bocoe: I will release the safety device!

Eggman laughed as he held the last Chaos Emerald in his hands.

Back with the hedgehogs.

Shadow: Chaos Spear!

Shadow threw the yellow spears at Sonic and Y/n. Sonic dodged his while Y/n countered with his lightning. Sonic responded by trying to Spindash Shadow who dodged and attacked again.

Shadow: Chaos Spear!

Shadow threw multiple Chaos Spears at Sonic and Y/n, Sonic ran and avoided them.

Chaos: Shall we, partner?

Y/n: We shall, partner.

Both of Chaos' arms incised Y/n's and Y/n rapidly waved his arms around him.

Y/n/Chaos: Chaos Whip Barricade!

The whips destroyed any spears that they came into connect with while others spears were hitting the side of the factory and that was damaging the Eclipse Cannon.

Y/n: It's our turn to help, Chaos.

Chaos: Right behind you.

Y/n used used lightning to strike parts of the cannon while Chaos came out of Y/n's bracelet and started wrecking the cannon too. The others were watching the effects of the cannon's inside damage.

Chris: It's the Eclipse Cannon!

Knuckles: Sonic and Y/n must have done that!

Tails: Now all we have to do is get that Chaos Emerald back from Eggman! Then we'll be in the clear!

In the control room.

The controls were malfunctioning.

Decoe: Doctor! The Eclipse Cannon has been badly damaged!

Bocoe: What do Shadow, Y/n, and Chaos think they're doing?

Decoe: Oh, no! The gun battery has been hit!

Eggman: (growls) Well, fire it anyway!

Eggman put the last Emerald into place and took over the control panel.

Eggman: Eclipse Cannon! Fire!

He broke the class protecting the red button. The Chaos Emeralds started to glow but the control room lost it power temporarily until a timer for 27 minutes and 53 seconds appeared on half the screens while the others had a recording of Professor Gerald Robotnik tied up in a chair.

Eggman: Grandpa!

Robotnik: The countdown marking my final revenge on this world has begun. In just a few minutes, you will be destroyed. Soon Space Colony Ark will hurtle through the atmosphere and crash into this planet with cataclysmic force.
