As the Blue Typhoon cruises onward, the red Chaos Emerald can be seen floating in space. Reflections of Shadow the Hedgehog can be seen on the Emerald.

"Shadow..."

A lengthy flashback from Showdown in Space begins. Y/N is pleading with Shadow with a shield from the crystal that protected her.

"It's useless. I made a promise to Maria, and I'm keeping it."

"Shadow, getting revenge won't bring Maria back. And you know it."

"So what?"

"There's still time to stop this, Shadow. Please, you have to listen to me! How can you blame people alive today for something that happened fifty years ago? Can't you see it's not fair?!"

The scene cuts to Super Sonic, Super Y/N, and Super Shadow holding back Space Station ARK.

"You can do it, Sonic, Y/N!" Tails cheered.

"Give it all you got, Shadow!" Eggman cheered.

"If you fail, the entire planet will be destroyed!" Rouge said.

"Tough it out, you guys!" Knuckles cheered.

"You can do it!" Amy cheered.

"Sonic! Y/N!" Chris shouted.

"Those people need you, Shadow..." Maria's voice said inside Shadow's head.

"I am Shadow! Shadow the Hedgehog!"

Shadow casts off his limiters, greatly intensifying his strength.

"You ready?" Shadow asked.

"Yeah!" Y/N nodded.

"You bet! Here we come!" Sonic smirked.

They prepare their most powerful move as Y/N summoned her bow and arrow.

"Chaos!"

"Control!"

After the three hedgehogs use Chaos Control to to teleport the space station back into the atmosphere, Y/N is holding one of Shadow's limiters. Y/N begins to silently cry as one of her tears falls on the limiter.

Y/N gasped and woke up with a cold sweat. She looked around.

"It... It was all a dream..." she sighed, taking a deep breath.

An alarm light next to Y/N's bed flashes. She presses a button which answers the radio call she has just received.

"Hello?"

"Y/N, come to the bridge right away! I think we've found another one!" Tails said over the radio.

"Be right there."

She hangs up and sighs, rubbing her face. Y/N glances at her desk to see two limiters of Shadow's. Chris made another one of Shadow's limiters back in the Space Ark as he remembers and wants to give it to her. Y/N thanked him for that as it was nice of him to do that. Y/N then decides to put on the limiters.

Sonic and Tails sees Y/N entering the bridge.

"Hey, sis, it's coming from-- Huh?"

But she just walks past them and takes her seat. Sonic approaches her.

"What's up, Y/N? You don't look so good."

"Really? Why?"

Sonic pointed at her.

"You're all sweaty."

"Oh, I'm fine. It's just a nightmare that's all."

Y/N wipes her forehead.

"Oh, well, okay."

On Crimson Egg, Rouge returns to the Project Shadow room.

"Let's see..."

She runs over, and sees the red Chaos Emerald installed in the Project Shadow machine.

"How pretty. I couldn't possibly resist."

But the moment she touches the Chaos Emerald, an alarm sounds throughout the ship.

"Aahh! I take that back!"

The Blue Typhoon emerges from hyperspace above the planet Hobidon. Chris, Knuckles, Y/N, Tails, and Cream are on the bridge.

"The ship's scanner isn't showing any signs of life below. Maybe the Metarex took this Planet Egg away too." Chris informed.

"Wow, if this keeps happening, there'll be no planets left anywhere in the galaxy! We've gotta stop 'em somehow, and fast!" Tails exclaimed.

"He's right." Y/N agreed.

 A holo-image of the planet's surface is shown. It is a gloomy place. Two points are plotted at a run-down building.

"The Chaos Emerald is somewhere up ahead in those ruins."

A spot containing a wrecked tower is shown.

"Yeah, but where exactly?" Chris asked Tails.

"There's only one way to find out."

"This'll be a cinch. All we have to do is split into two groups. I'll go with Sonic." Amy said.

"Why do you always get to go with Sonic?" Tails asked.

Amy beams.

"I'll tell you why. Throughout history, behind every great hero, there's a great woman guiding him!"

"Really?"

Sonic and Y/N shrugs. Y/N secretly thinks that Sally is a far better woman guide for Sonic.

Sonic, Amy, Y/N, and Knuckles are starting to cross an old bridge. Amy is annoyed at Knuckles' presence.

"Why do you have to tag along, anyway? Sonic and I can do just fine on our own, thank you very much. I don't mind Y/N, but you're just excess baggage!"

"This wasn't my idea. You're no picnic either, you know." Knuckles shrugged.

"Guys, knock it off and let's just get this over with it." Y/N said.

Amy nods and yanks Sonic along with her.  Sonic, Y/N, Knuckles, and Amy are continuing to cross the bridge. Sonic begins to tread cautiously along the bridge.

"A bottomless swamp! We better not fall in!"

"Don't worry. If you fall in, I'll rescue you." Amy assured him.

"Maybe the mud will be good for your skin."

Knuckles stomps the bridge, causing Sonic to cling to a pole. Knuckles grins and Y/N starts laughing, slapping her knee.

"Good one, Knuckles!"

"Stop picking on him!" Amy scolded them.

"Y/N, have you checked inside that old castle yet?" Tails asked through the comlink on Y/N's wrist. "According to my scanner, the Chaos energy is much stronger in there. I think you should make that the first place you look."

Y/N leads Sonic, Amy, and Knuckles through the front gates of an old abandoned house.

"Good idea, Tails. We're heading in now."

A thick mist covers them as they proceed. Knuckles and Sonic find themselves walking slower with caution.

"Y/N, be careful." Knuckles warned, keeping his eyes on her.

Y/N is still looking at her comlink, reading the data.

"Don't worry, Knuckles. I got this."

They are now inside the abandoned house. There are two staircases, old portraits, and a chandelier swinging freely above them. Amy almost swears she sees a giant glowing eye in the middle of where the chandelier attaches to the ceiling.

"Let's see here... My unerrantly accurate search instincts are telling me this is the right place to start!"

She runs up one of the staircases. The others follow her down a corridor. They walk cautiously down the corridor, stopping in front of a wooden door.

"Let's see if this opens..."

She cautiously pushes the door open, and they advance through the room. A blip on the Comm shows that the Chaos Emerald is on the other side of a door. Y/N went first and pushes open the door with a katana in hand and enters the room with Amy trailing behind her. She looks around the small room to see that there is no Emerald there.

"I don't get it... Why would it lead us to an empty room?"

Sonic and Knuckles enter the room.

"Well?"

The blip moves to the other side of the wall.

"That Chaos Emerald is moving!" Knuckles shouted.

Suddenly, the door slams and the room is bathed in an intensely bright light. Amy clings to Sonic in fright. Knuckles immediately grabs Y/N's arm and punches the door down and gapes at what he sees.

"What is this?!"

The four exit the room to see that they are now in a larger, entirely different room.

"I'm not so sure I really want to know." Amy said, feeling uneasy.

"Don't just stand there! Check the scanner!"

A Sonic symbol and the flashing word ERROR appears on the screen.

"It disappeared!" Sonic exclaimed, feeling shocked.

"But that's impossible!" Amy exclaimed.

"Unless..." Y/N started.

"It's some kind of trap." Knuckles concluded for her.

"Well, we'll never know until we find out." Sonic said.

Sonic and Y/N continues on, followed by Knuckles and Amy. Sonic opens a door and sees a figure at the end of a corridor.

"I don't like this." Y/N said.

Sonic approaches them.

"Don't you think we should send Knuckles in first?" Amy suggested.

She runs after Sonic and Y/N. Knuckles shrugs and walks after them. Sonic, Y/N, Amy, and Knuckles approach the figures. They turn out to be their own reflections in a mirror.

"Just as I thought. They're trying to confuse us, but it won't work!"

Y/N leans against the mirror, but it spins, sending her through to a room on the other side.

"Sis!" Sonic gasped.

"Y/N!" Amy and Knuckles shouted.

Sonic, Amy, and Knuckles crash through the mirror - and tumble into empty space. They hit their heads on the ground below, and slowly sit up. Amy runs over and hugs Sonic. Knuckles runs over and helps Y/N up. They slowly stand up.

"Somebody's playin' with us!"

"Well, I don't like this game anymore."

They look up to see that the glowing eye is back. Just as quickly as it appears, it is gone.

"Sonic, Y/N, I think it's time we get out of here." Knuckles said.

"He's right." Y/N said.

"Okay. Hang on to me, Amy."

Amy grabs on to Sonic, and they leap through a window into another room. A strange feeling falls on them as the camera pans around them. Sonic opens one of the doors to reveal a wall right in front of it. Knuckles opens another door to reveal another wall.

"We're walled in."

There is also a wall in front of a door Y/N has opened.

"Now what?" Amy asked.

Sonic closes his door.

The walls appear to be rippling. Sonic and Y/N leaps toward the wall, only to fly through it and out of the castle.

"Gotcha!"

Sonic and Y/N lands on the wing of Chris' spaceship which he is flying.

"Thanks!"

"Thank you, Chris!"

They leap off the plane and phases through the roof back into the room Knuckles and Amy are in, to show that the wall isn't real.

"Time to fly, Knuckles!" Y/N said.

Then, with Knuckles carrying Amy, they all leap out of the abandoned castle and onto solid ground outside. Suddenly, one of the castle's towers disintegrates, and the nanites that once comprised it fly toward Sonic and Y/N, grabbing them. Chris fires lasers at the nanites, but they fly through it. The nanites drag Sonic and Y/N down into a purple swamp.

"Oh no!" Chris gasped.

The nanites are Metarex Deserd, which is still under the swamp.

"It appears your friends Sonic and Y/N has sunk to an entirely new low!"

"It's talking!" Knuckles exclaimed.

"You meddling fools thought you could destroy us, but in the end, it is us who will destroy you!"

Amy and Knuckles approach the swamp.

"Sonic! Y/N!" Amy shouted.

"Y/N!" Knuckles shouted.

"Hang on!"

Chris does a loop in midair and flies toward Deserd. Deserd launches its nanites at Chris, who dodges. Chris fires a ring into the swamp. Powered by the ring, Sonic hurdles out of the swamp with Y/N powered by her crystal. However, Deserd cuts them off and transforms into a metal wall, causing them to bounce back. Knuckles runs toward them.

"I'm coming!"

"Okay!"

"Alright!"

They link hands and begin spinning like they did with the Egg Battleship. Together they spin right through the wall that is Deserd creating a hole in it, and land on the other side. However, Deserd quickly fills the hole back up.

"Who knows what that thing is gonna turn into next!"

On the Blue Typhoon Bridge, Cream looks at a monitor.

"Okay, Tails, the laser's at full power. We've got the target locked!"

"Fire the laser in scatter mode!" Tails ordered.

"Ready!"

The cone of the Typhoon fires a laser that spreads and impacts Metarex Deserd, which is still a metal wall.

"It's bulls-eye!"

"Chao chao!"

"They got it!" Knuckles smiled.

However, Deserd is not beaten. It reforms as a spiraling mass of nanites in the air, before changing into a giant toothy mouth.

"Enough of your child's play! Your weapons have no effect on our omnipresent evil! Haha! Your destruction is at hand. It is too late to turn back!"

Deserd fires arrows of blue light that fall in groups of four around Knuckles, Sonic, Y/N, and Amy, who run for their lives. Chris has a hard time dodging the arrows. Sonic and Y/N runs and roller skates under the Typhoon.

"We can take shelter under here!"

Knuckles and Amy join Sonic and Y/N, and the arrows are deflected by the Typhoon's shield Cream activate. Tails appears on Chris' video screen.

"I'm pretty sure that weird Metarex up ahead swallowed the Chaos Emeralds. We may beat it if Sonic uses the Ring Tunnel."

"Roger! Sonic!"

Chris launches a pair of sneakers onto Sonic.

"Ring Tunnel!"

Chris fires a steady stream of Power Rings toward Sonic.

"Okay! Let's go, sis!"

"Right!"

Sonic grabs her hand and uses his sneakers to fly through the middles of the rings. The rings with the help of the crystal that powered it are projected toward Deserd.

"Let him have it, Sonic and Y/N!" Chris cheered.

"You betcha!"

"Got it!"

Sonic and Y/N dodges the light arrows and hurtles toward a core, which is the power source of Metarex Deserd. However, upon making contact with the core, they greatly electrocuted and Y/N didn't got the chance to use her shield if she knew something like this would happen.

"Sonic!! Y/N!" Their friends shouted.

"This will be the end of you, Sonic and Y/N!"

The electricity stops, and Sonic and Y/N plummets unconscious toward the ground. Chris flies toward them.

"I'm coming!"

Sonic and Y/N slowly opens their eyes and sees Chris approaching. Deserd unleashes his light arrows again.

"Chris, no!"

"Turn around! It's too dangerous!"

But Chris is determined.

"I don't care!"

Y/N uses her last strength as her crystal glowed more brighter than ever as she somehow teleported herself in front of Chris' spaceship and created a bigger shield as the arrows are deflected.

"Whoa! Y/N! How did you do that?!" Chris gasped in shock.

"I... don't know..." Y/N grunted.

She then started falling, feeling already unconscious as the shield stayed put around Chris' ship.

"Sis!!"

"Y/N!!"

Deserd goes to unleash another arrow to kill Y/N. Something unexpected happens. As the red Chaos Emerald in the Project Shadow machine glows, both of Shadow's limiters around Y/N's wrists, also glowing red.

In Crimson Egg, Eggman's command chair descends into the rooms below.

"Shadow? What's happening in there?" Eggman asked.

"Hey, wait for me!"

Rouge quickly joins him. The hench-bots peer down.

Suddenly, the Project Shadow machine explodes. As black smoke billows from the machine, Shadow the Hedgehog emerges from it bearing the red Chaos Emerald. As Rouge and Eggman approach, Shadow looks around before sensing the presence of the purple Chaos Emerald. He looks down at the Emerald as it begins to glow. Eggman enters the code to open the door.

"Now, what's that blasted code again?"

"Chaos Control."

Shadow vanishes seconds before Eggman and Rouge enter the room.

Chris tries to fly after Y/N.

"Sis!!" Sonic screamed.

Suddenly a beam of light whizzes by Sonic, deflects off of Chris' spaceship, and strikes the core, grabbing Y/N, blowing it up and effectively destroying Metarex Deserd. Knuckles and Amy hold on so they aren't blown away by the explosion's shock wave. As Sonic lands on one of the castle's towers, everyone looks as the clouds clear away, revealing a crescent moon. Sonic looks over to see Shadow standing on another tower. The red and purple Chaos Emeralds orbit him. Y/N is being held in Shadow's arms, unconscious.

"What in the world? Whoa!"

Everyone is equally as surprised to see Shadow standing there. Chris' spaceship landed safely and looks up in surprise to see Shadow. Shadow stands there staring down at the unconscious Y/N.

"Chaos Control."

He uses Chaos Control to leave.

"Shadow..." Chris said.

Everyone is speechless at the sudden return of Shadow the Hedgehog.

Back to Crimson Egg, Shadow appears in front of an astonished Eggman and Rouge still holding Y/N along with the two Chaos Emeralds.

"Shadow!" Eggman exclaimed.

"Y/N?!" Rouge exclaimed.

Shadow then collapses and brings Y/N down with him, having exerted too much energy without his limiters. But he didn't know that Y/N still have them. The two Chaos Emeralds glow brightly.
