Jay and Alex had been secretly crushing on each other in college, but Jay was in the closet and Alex was in denial about being bi.

Jay never let go of his feelings for Alex, even after he forgot about the tapes. 

It's part of the reason why he doesn't blame Alex for everything that happened (including his own death), but the other part is simply because he's not a condemning person. He only blames The Operator.

Even after Alex started dating Amy, he never quite got over his crush for Jay. 

He's now convinced, despite Jay's reassurance that nothing that happened was truly his fault, that Jay will never reciprocate his feelings after what he's done.
