The reason Dean was more upset about Bobby's death then his own father's is because because John never was around.

John didn't really show any love to Sam and Dean as they grew up.

This made it so Dean was raised thinking he was always second hand, last of the line.

Sam has such quick mood changes, because when John was home he acted completely different then Dean, creating the need to adjust and switch himself around pretty fast.

When Dean met Bobby and Bobby showed Dean that he was loved Dean believed that he maybe kinda may not be the person who is first chosen to be killed. He saw himself in a different light, along with decideding that Bobby and Sam where the only people who could get close.

Sam saw the way Bobby didn't... change... the way John did. Bobby was the rock that never moved, something that finally would stop spinning and dropping him off. Bobby was Sam's rock.

Dean always told Sam about their father being amazing. Being one of the superheroes that fought along side Batman. Sam never had to see Bobby as the Father Figure.

That's why when the nurse asked who he is to them Sam answered with, "He's our uncle,"  while Dean called Bobby his dad after he died.

Bobby became Dean's father and Sam's constant.
