McGonagall knew about James' animagus form because it wasn't too hard to see a connection between the stag that appeared randomly on the school grounds (you can't hide a stag from Minerva freaking McGonagall) and the fact that whenever she gave James detention, Sirius would dramatically exclaim "Oh DEER, looks like you're in trouble again."
