The story begins at Mario's house, where we see Mario leaving through the front door as Luigi stands in the doorway sipping coffee and waving him goodbye.

Luigi

Luigi: "See ya later, bro!" (He waves and goes inside, shutting the door behind him.)

Mario then jumps into the green warp pipe which leads to Peach's Castle. We see the castle which is guarded by Toads with spears. Mario jumps out of the pipe and heads towards the bridge. Mario then bumps into Captain Toad.

Mario: "Oof! Sorry, Toad, didn't-a see you there."

C. Toad: "It's okay, Mario. You're off to see the Princess, huh? She's inside the castle, waiting for you. In the meantime, I'm heading off collecting treasure! All I need is to find my map. Wish me luck!" (He searches and digs around for his map.)

Mario: "Good luck!"

Toadsworth: "Ah, Master Mario!"

Toadsworth comes out of the front door.

Mario: "Oh! I gotta go. See ya, Toad!"

C. Toad: "Bye, Mario! (Still digging for his map.) Ugh, come on. It's gotta be around here somewhere."

Cut to the castle interior which houses more guard toads. Peach is the top of a staircase which is in the middle of the room. She looks distant and worried. Mario and Toadsworth go up the stairs toward her.

The Princess of the Mushroom Kingdom

Princess Peach

Toadsworth: "Your Highness. Mario's here."

Peach: "Mario, thank Mushrooms you've come!"

Mario: "Princess? What's-a the matter?"

Peach: "Toadsworth, will you excuse us for a moment please?"

Toadsworth: "Yes, Princess." (He heads back down the stairs, leaving Mario alone with Peach.)

Peach: "Mario, follow me?"

Peach leads Mario to a small room that has a bed, a window, and a fireplace. Peach pulls a lever next to the fireplace and reveals a small elevator. Mario and Peach both go inside and descend. They stop in a small dark room with a pedestal is a dark crystal. It's glowing strongly for some reason.

Mario: (Slightly worried.) "Princess, what is this? What have you brought-a me to see?"

Peach: "Forgive me for worrying you, Mario, but this is very important. As you can see, this is the Shadow Crystal. Long ago, before we met, our world was once attacked by a strange man who called himself the Master Mind. (A flashback begins showing a younger Toadsworth comforting Baby Peach in a rocking chair. Explosions are heard in the background.) He wanted nothing more but to wipe everyone out of existence. (Another flashback showing James McCloud and the rest of the old StarFox team shooting at a strange winged shadow creatures.) He nearly achieved his goal but we were saved by an unknown Keyblade Wielding hero who entrap him in this crystal. (A third flashback shows what appears to be a dark-cloaked figure wielding a magical Keyblade entrapping Master Mind inside the Shadow Crystal.) We won... for now. (We go back to the present day as we focus on the crystal.) Now, it's acting up and I'm afraid what kind of plan he might unleashed this time."

Mario: "Mama mia. So I'm-a here to-"

Peach: "To help me try to put a stop to this once and for all. Imagine what could happen if this ends up in the wrong hands! How travesty it would-" (Peach suddenly stops. Tears dripping from her eyes.)

Mario: (Comforts Peach. Placing a hand on her shoulder.) "It's-a going to be okay, Princess. Don't be scared. Whatever happens, we can stop this together.

Peach: (Slightly smiles.) "Thank you, Mario."

Mario: "I mean, what's-a worst thing that could happen? (A loud explosion suddenly comes. Voices upstairs indicate that Bowser is now attacking. Mario facepalms.) Me and my big-a mouth."

Peach: "It's Bowser. Ugh, why now? If he finds this crystal and used it then...then..."

Mario: "Don't-a worry, Princess. (He grabs the Shadow Crystal.) I'll take-a this. I need a distraction."

Cut back to the castle foyer. The Koopa Clan have taken out the armed toads and everyone else is surrounded by Hammer Bros. Peach walks out of the door at the top of the staircase. Then we see Bowser flanked by a Kamek at the main entrance.

The King of the Koopas

Bowser

Bowser: (Evilly laughs.) "Peaches. How happy to see you again."

Peach: (Glares at Bowser.) "What do you want this time, Bowser? Kidnap me, again?"

Bowser: (Cackles.) "As much I would love to do that again, I'm after something quite different this time. You see, I've been getting these strange messages in my dream. Message that told me there's a treasure in this very castle. Something called the Shadow Crystal."

Peach's Mind: (What?! How could Bowser know the Shadow Crystal is here? I can't let him have it.)

Peach: "I'm sorry, but your crystal is in another castle. We have nothing like that here."

Bowser: "In that case. (Bowser snaps his fingers and a Hammer Bro pushes Toadsworth towards Bowser. Peach gasped as she goes to help Toadsworth only to be quickly stopped by two Koopas.) If you won't tell me where it is, then Mister Toadsworth here is as good as toast. (A few flickers of flame appear out of Bowser's mouth.) You have till the count of three to me tell where you're hiding the crystal."

Toadsworth: "Don't do it, Princess!"

Bowser: "One. (Peach looks around not knowing what to do.) Two. (Toadsworth begins to sweat and his eyes close.) Three! Game over, Toadsworth!" (Before he can breathe fire, a Koopa Troopa runs in through the door.)

Koopa: "Your highness!"

Bowser: "What now?!"

Koopa: "I have intel that Mario is running across the castle grounds with that thing you're after."

Bowser: "Oh? Is that so? (Looks at Toadsworth) Looks like today's your lucky day, Toadsworth. (He throws Toadsworth across the floor.) Time to visit ol' plumber boy for what I hope for the last time."

Peach: "No! You can't do this, Bowser! You have no idea what the crystal is capable of! Think of the consequences! Think of your people!"

Bowser: (Slightly laughs. Turning his head towards Peach as he walks away.) "How thoughtful of you to care about me and my clan, Peaches. But all I know is that once I get that crystal, I'll have enough power to become a god and make the world in my image. And with you finally by my side, then it's worth it."

Cut to Mario who is running in a field with the Shadow Crystal in hand. Suddenly, the sound of propellers fills the air as Bowser files in on his Koopa Clown Car. Mario stops in his tracks.

Mario: "Bowser!"

Bowser: "Surprised to see me, Mario! Now I do believe you have something that I want, and if I have to take it from you by force, then I'll do it!"

Mario: "Bring it-a on, Bowser! I beat you in every battle we've fought many times over! And the battle ends with-a me winning! So, what makes you think-a this time's different?"

Bowser: (Jumps down from his ship.) "Time for your game to end, plumber boy! (Bowser lunges at Mario but Mario swiftly dodges. Bowser points at Mario.) Fire! (Three Bullet Bills was shot out of the cannon and was heading towards Mario. Mario jumps on two Bullet Bills but the third one hits him from behind, making him drop the crystal. Bowser evilly cackles.) Like taking candy from a baby." (Bowser dashes to the Shadow Crystal but Mario gets up and pulls out a hammer.)

Mario: "Not today, Bowser! (Mario lunges at Bowser and hits him from behind, forcing the Koopa King to land on his back on top of the Shadow Crystal, shattering it.) No!"

Bowser: "No! My dream! It's ruin!" (Suddenly, a black tornado comes out of the shattered pieces of the Shadow Crystal, with Bowser and Mario being in the center. As suddenly as it began however, it stops. In front of Mario and Bowser is Master Mind: a being made out of shadow. He is vaguely human-shaped with long fingers, no features of kind, and big white eyes.)

Master Mind: (Evilly laughs.) "Finally. I have been freed at last."

Bowser: "So you're the one who's been talking to me in my dream. Let's cut right to the chase, I want my power so I can rule the world. So what do I have to do to? (Points at Mario.) Kill ol' plumber boy to get it? If so, I'll do it."

Mastermind: "You will get your power soon enough. But for now, I must finish what I've started for so long."

Bowser: "And that is...?"

Mastermind: "...World domination." (Suddenly, Mario runs up to Mastermind with a hammer in his hand and jumps to hit him over the head with it. However, Mastermind merely extends his hand, lightning coming out and striking Mario in the chest, which sends him sprawling over the ground. Peach gasped.)

Peach: "MARIO!"

Mastermind: "So this is what you people send to defeat me? A mere human with nothing but a hammer? Hehe! How pathetic. You are all weak and cannot hope to stop what I will do! It is time to consume the world!" (A wave of darkness shoots out of Mastermind's hands and the sky turns black and purple. A faint humble can be heard.)

Cut to see Sonic the Hedgehog running through Green Hill. The sky turns black as he turns over and looks up at it.

The Fastest Thing Alive

Sonic: "What the...?!"

Cut to Twilight Sparkle who is reading a book outside of the Castle of Friendship, with Spike the Dragon, who is eating a gem, and she too looks up to see the sky turning black.

Twilight: "Why's the sky going all black for?"

Spike: "I don't know, Twilight."

Cut to show Crash Bandicoot sleeping in a hammock between two trees. Unbeknownst to him, the sky is turning black above him.

Cut to see Kratos wandering somewhere only to find the sky turning all black as he pulls his Blades of Chaos and ready for battle.

Kratos: "Prepare to submit, coward!"

Lastly, we cut to show Master Chief piloting his spaceship in outer space only to see the sky is turning all black on screen.

Master Chief: "...I need a weapon."

We cut back to Mario, who is unconscious on the ground, his cap messing and his hair waving in the breeze. Then the title card pops out before everything fades into darkness.
